|I was in the process of stripping down my 2000 Redline Conquest Pro and transferring the parts to another frame, when I noticed that the right seatstay was closer to the wheel than the left seatstay.
Is it worth it to have the frame realigned? or should I toss it?
I was planning to put it on Ebay, but now I'm not so sure.
Would the realignment weaken the welds?

|You can't cold set AL. Are you sure the wheel is dished properly? Otherwise you can often file the dropouts. But it's just a beater cross bike, shouldn't matter much. If you put it on eBay just be honest in your description.|

|Per the other poster, it would be wise to make sure. The least you can do is flip the wheel around (cogs on the side opposite the derailleur) to make sure that the frame is the problem.|

|I put a different rear wheel in and threre is about a 3mm difference. Which is kind of odd because a couple of weeks ago there was a thread started by a guy who had a 3mm difference.|

It really comes down to that. If it rides fine don't mess with it. You could file the drop outs like one poster mentioned but you may be actually misaligning the wheel just to make it appear straight in the stays.
Without an alignment plate a frame's alignment cannot truely be measured. Forget about all of the little tricks like running a string around the headtube to the drop outs, measuring the wheel between the stays, and especially the Park frame alignment gauge that so many shops have. These are all very course methods and give often incorrect readings.
Rear stays (and bike tubes in general, even the best ones) have run out. They usually aren't straight or of consistent diameter. Bent or shaped rear stays are the worst, due to the bends and shapes never being exactly the same. What matters are the contact points (the head tube, seat tube, BB, and drop outs) being in the correct places. The stays and tubes just connect these points, and from an alignment standpoint it doesn't matter if they are straight, bent, symmetrical, or whatever.
