Do they really make a difference Vs. aluminum stays?? I figure the 1-2mm of carbon flex won't be noticable at all. Would a more compliant saddle be more comfortable and reduce road vibrations? How many of you out there are still on all aluminum frames?? Do carbon seatposts reduce harshness too?

What difference are you looking for? There is also a difference between carbon seat- & chainstays and carbon seatstays only. The flex you allude to is a fiction. Carbon flexes less than other materials, and the stays flex very little overall because of the triangular design. The reduction in road vibration is a function of the composite structure, not it's flexibility. Same reasoning applies to carbon seatposts.

In terms of flex that depends on the how the carbon is weaved. Some carbon has to have flex, just like aircraft carbon. I was told by my local bike shop that Trek uses the same type of carbon that Boeing uses in its aircraft. Therefore it has a little more flex than other carbon frames. There are much stiffer carbon frames out there than Trek.

To really determine this I think you'd have to ride 2 versions of the same bike, one with carbon stays, one with AL. Given this I have to say my new Carb Level (with the carbon stays) DOES have the nicest ride of any AL bike I've ridden. I've never compared it to the Top Level (same bike with AL stays), but the guys from Frondriest USA swear that it makes a difference.

I have carbon seatstays and seatpost and yes, they do reduce vibration. Do not expect them to work as suspension, rear carbon monostay makes frame stiffer.
