I am upgrading a 5200 to campy and the brake mounting bolts are too short. Is there different lengths? Where can I get the right ones?

I think all you need is longer recessed nuts. Dia Compe makes them in 10mm and 13mm and then there is even longer ones from Problem Solvers 22mm and 30mm for carbon fiber forks.
Your local Trek dealer, or a good LBS should be able to quickly help you with this.

The OCLV has very deep channels for brake bolts - the frame comes with a special brake nut to accomadate either Campy or Shimano.

Do you need to use the long brake nut on the fork also? I know the rear brake bridge is pretty thick.
