|I got my hands on a set of FSA team cranks for next to nothing. But lo and behold it is Isis compatable for the Campy crowd. Shimano BB's run 109.5 mm and Race Face and Truvativ Isis BB's for roadies run at 108mm. Is this going to affect my chainline?

|I think that you are working under a couple of misconceptions.
ISIS refers to the spline pattern. It's different from a Shimano spline pattern so those parts are not interchangable. You have to have an ISIS bottom bracket to go with your ISIS crankarms.
The crankset is the major factor in determining what bottom bracket spindle length you need. Unfortunately, I don't have the specs readily available for an FSA Team crankset. If I had to guess, I'd say that a 108mm TruVativ will work.

|If the BB works with the crank, and the crank is the 9-speed version, it will work.
There are two different things at work here. One is what BB standard the crank uses, and the second is what types of chainrings it uses. The BB interface can be either ISIS or Octalink (shimano). The rings are either Campy 10sp or Campy/Shimano 9sp. A lot of catalog companies have created confusion by only stocking the the shimano chainring version in the shimano BB interface. It sounds like what you got was shimano compatible chainrings and ISIS BB interface. As long as you use an ISIS BB, you should be fine.
ISIS is a different BB standard, intended to provide a non-shimano alternative in splined BB's. The standard is 108mm for doubles and 113 for triples. So long as you have a double and you use the 108mm BB, you should have the correct chainline.
